    High throughput cell-based screens for changes in cellular phenotypes are now possible due to advances in imaging hardware that have allowed the rapid collection of thousands of high resolution images of cells. These visual screens not only advance understanding of basic biological processes, but also identify drug targets and drug candidates, and allow toxicology testing in cell culture. However, available image analysis software suffers from limitations.

    We have therefore developed CellProfiler™ cell image analysis software to allow biologists without training in computer vision or programming to quantitatively measure complex cellular phenotypes from thousands of images in a high throughput manner. The software is modular and therefore can be adapted to any cell type and to any visual phenotype. This freely available, open-source software project should be widely useful in a variety of biological disciplines, whenever large numbers of images must be analyzed.
